The rifles used by the vanguard say that if you roll a 6+ to wound, then it does 2 damage instead of 1. So the number of saves does not change, but you have to separate out the saves vs the 6+ rolls and those vs the rest correct? I think the wording in the previous edition had them increasing the number of wounds, which with how 7th was done, meant more saves had to be made. Am I playing this right?

That is correct. Against targets that only have one Wound each, and don't have a FNP-type ability, you don't have to worry about it, but otherwise, yeah, you need to roll saves for the 6+ results separately.
