He doesn't want the Lion getting killed in the overall war, he wants him around after so he can lock him into some sort of Warp time loop and keep defeating him in new and interesting ways. Alternately, the idea that Cypher has been The Changeling the whole time could be hilarious. Cypher is loyal and the lions sword is the key to bringing the emperor back to life. The fallen angels are actually loyal and what we know of the DA now is just a traitor legion.
